Don't you think that it's strange that someone who used a glass eye so that nobody knows that he's missing an eye, take his glass eye out and put it in a box ?
Does it means that the glass-eye man is dead ? or is it because a new eyeball grew out of his head ? I know it's pretty silly but if nanotech has something to do with the island, the nanobots can do a reconstructive work on his eye ! Moreover, maybe by giving up his glass, the glass-eye man was actually giving something of himself to gain something from the island, just like what Locke said.
And maybe with his restored and newly improved eyesight, he realized that the new piece (new piece for us, at least) of the orientation film has something special that needs to be taken care with special attention ?

I would certainly take it as a sign that the owner of said glass eye has shuffled off this mortal coil! He's run down the curtain and joined the bleedin' choir invisible!! He is an EX... oh sorry.

Maybe they had to evacuate really quickly, and he just forgot it. lol. I don't know.
