"Open the door to rooms you got no business opening" It seemed to me that by saying that, Zeke implied that he had some connection to the hatch (bunker?), and was offended or angered by the Lostaways opening it.

I think some of it is to be taken generally, some is literal. I think Gainey was referring to the hatch, but if they were really upset over the entry into the swan hatch, they might have taken stronger action such as trying to drive them out. I think they were more upset that the Losties have interrupted an experiment of some kind - but as long as they don't mess with Walt it'll be OK.

I'm don't think the Zeke Others have any connection with or access to the Swan at all. If they did control the Swan, they would have modern guns. I think they are afraid of the security system that is around the area of the Swan.
Maybe they are talking about the Arrow hatch, which has the same dirty, spare appearance as they do. The Arrow is on their side of the Island and they would know that the talies set up shop there.
