Being a surgeon doesn't make you a fit leader in every situation.
Dirge, I totally agree with you. This is definitely a turning point. Hopefully at the end of this season, we get a big old fashioned fight scene.

I heard rumours that they want to kill off a large section of the cast to make room for the newbies. It could turn out to be a slaughter.

First off, I think Jack has always pretty much been seen as (at least by most) and acted as the leader of the main group of survivors. He seems to take it personal whenever any of them go against the rest or are endangered by others, or even endanger themselves. Watching for the last season and a half has made me see him as the leader (just as Ana was the leader of the tail section until they joined with the rest).
None of this means he is a good leader or should be the leader or has the capacity to be the leader, but simply that he IS the leader. Even if he doesn't seem to want to be sometimes. He seemed to have accepted this position by the end of the first season, and most there already treat him as such.
All this being said, anyone or group watching them would have easily seen how he is treated and accepted as the leader. You don't even have to watch them for very long. So Mr. Zeke Smiley treating him as the leader doesn't seem that odd to me. He would see him as such and act accordingly. While at the same time throwing in some barbs to try and shake up the tension between him and Locke (the only one an observer could see not only doesn't follow him but could actually be a treat to his position).
It's not a matter of weather or not Jack makes a good leader or has leadership potential from what we've seen of his back story, it's a matter of weather or not he IS seen as the leader of the group. Which he is. Like it or not.
Secondly, I really hope they do not kill off a large number of the cast by the end of the season. I expect a main cast death or two (as well as the possible death of background or minor cast members) coming, but I don't want to see a culling. I don't see as any of the main cast is lacking. They all have strength of story (perhaps not personality, but story) and most are good at what they do in that respect.
A major cast wipeout would completely change the dynamic and most likely the direction of the show, which can be good or bad but is usually disastrous on most shows. Slowly killing off characters as they serve their purpose and letting the story evolve is one thing, but suddenly shifting the whole thing and altering the cast drastically could be the death knell of the show.
Shows that were destroyed by sudden major shifts like this are common. Just look up all sorts of them on Jump the Shark and see how it works. Mork and Mindy: they added a giant baby to the cast and made them a married couple with a kid; Killed the show. Seaquest DSV: They changed cast and turned it into a military combat action show of the future; Killed the show. The list could continue, but I think I have gone on enough.
I trust JJ and the group to do right by us and make the show good, nonetheless. I just know that if they do some major change like this it could turn out really bad, so they would most likely steer clear of it. They would especially steer clear of it at a season break, since that is the most dangerous time to make a sweeping change. The long break often gives those on the fence too much time to give up on the show. Much like in Alias, when he got rid of SD6 and made them full members of the CIA, it was not a season finale thing but mixed into the middle of the action of the season. There was time after it to deal with the change before the season ended and keep us coming back the following year.
But in the end, we will just have to wait and see what they do. I just hope they let the characters ride out their intended stories and not drop a bunch off the roster in a big battle before this. This is not Tour of Duty and this is not the 'Nam, so the daily reality of constant death should not be a part of the show.

They wont kill too many people, if any. Theyve got to explain so much about ppl's back stories still, it wouldn't make sense. there'd be too many loose ends. (Btw, shannon only died cuz the actress who played her wanted to leave the show, i dunno about boone. So the writers aren't too kill-crazy)
