Who is Dharma/Desmond Afraid of?

I was looking at episode 3 of this season and just wondering who Desmond and Dharma is afraid of?

They have this locked weapons room in Station 3 with a large amount of arms.

Desmond acts like he's been infiltrated by "the enemy" when he ties up Kate and holds Locke hostage.

Who has Desmond been told to be on the lookout for? The Goodwin/Ethan Others? Was there a split in Dharma and a kind of rebellion on the Island or something?

I just thought it was strange.

I agree. That would be cool. The others are rouge Dharma employees gone wrong cause of the illness, so yeah Dharma vs. the others.

Maybe they are babyeaters and Sawyer/Sayid/Matthew's rebellion is eerily prophetic in some way. Hee.
