I think Lost has touched on so many different conspiracies, that the theme of the whole show is likely to be a big conspiracy theory itself.
Jack and Jay have touched on a few in the podcasts which have striking similarities with the Lost story, and on different forums, people have been able to identify a whole host of related theories and science fiction ideas which seem to ring true with Lost.
References within the shows to literature, all seem to be within the same common genre. And spiritual references appear right across the spectrum. Mayan, Christian, Buddhist and those kind of people who believe in ghosts, have all been touched upon with symbology and behaviour.
I don't think any of these ideas are particularly central to the mystery. But they can give us clues to the type of things we can expect from Lost.
Something which perhaps combines the christian bible, and some other kind of apocalypse (perhaps contingency plans for one), with paranoid theories like psychic abilities and secret government technological research.
I really can't see how they can end it without some kind of 'unexplainable' phenomenon being involved.
