first things first, it is quite clearly well thought out and has taken you a considerable amount of time so for that reason alone, well done. However I was more than happy with the ending, for me it was exhilirating and really emotional. The whole idea of an afterlife reserved for a select few people to relive parts of their lives, making up for mistakes made in their actual life was awesome. The fact that these people unlocked each others past memories, in my opinion sums up just how important each character was to one another. For me the flashsideways, was our chance to see our characters get some form of redemption and i think the finale did that in a very poignant way.
I think that your finale doesn't completely take into account that noone in this show is completely good or bad, Jacob deliberately picked flawed individuals, and MIB although essentially the villain just wanted to be free of the island. So the idea of Ben and MIB running around as some ultra evil team doesn't appeal to me.
On a seperate note I found a link that claims to know MIBs real name, saying that on the season 6 special features it is one of Damon and Carltons reveals. jezebel.com/5546271/man-in-blacks-name-revealed
