In the Oceanic crash time line Jack had his appendix removed 0n the island in late 2004/early 2005 In the sideways he had it removed over 30 years ago at age 7 or 8 (the late 1970s)
Therefore we know there were differences in the 2 timelines as early as the late 1970s

The Losties time-traveled in the Island timeline. They never did in the sideways timeline because they never crashed in the first place. In the sideways, they never could have crashed, so they never went back in time, so the Island probably ended up underwater due to the Losties never interfering with the incident. The pocket of electromagnetic energy then probably swallowed up the Island in some odd way. Both timelines have something very specific in common. All the Lostees found themselves in Australia in September and boarded Oceanic 815 on September 22, 2004. So no matter what happened before in both timelines it still lead them on that journey.

But even then some things were different like Shannon staying in Australia and Sayid was there working on translating oil contracts

All we know about Sayid is that he claims to be a oil contracts translator. It looks to be true but you never know with Sayid.

OK - I think I have finally figured out what I was trying to say earlier - as in why the off-island stories - AKA the Flash Sideways stories - actually happen in the future of the story of LOST.
1 - the Jughead bomb and Juliet did NOT cause a split in the timeline - all it did was shoot Jack, Kat, Hurley, the DHARMA Van, Sayid, Miles and whoever else happened to be standing around the Swan Station - back into the right timeline for them - in this case - 2008.
2 - The off island story - and I base this on all of the differences in the LOSTies lives up to the time they got on flight 815 - if exploding the Jughead bomb was supposed to put them right back at that point where we saw in Episode 6.1 - where Jack experienced the turbulence - and the plane didn't crash - their lives before that would have been the same. The "Y" in their particular roads of life - when compared with what happened when the plane did crash - would be different after this event - not before this event.
What we have not seen - and this is the future part I am talking about - is what cause their lives before getting on Flight 815 to be so different. I had originally thought that everyone was sent back to just before Jacob touched them - but that doesn't work for Hurley - unless he actually entered Hurley's life at a much earlier point that we haven't been shown. Maybe there's something else.
What I think happens - and this is based on just a (hopefully getting smaller) gut feeling - is that after the war that has been predicted - everyone (even the dead - even Nikki and Paulo : is somehow returned to certain points in their lives - maybe even to where I said earlier - just before Jacob touched them - and Hurley - who has made the decision on what to do with the island - i.e. sink it somewhere in time before September 22, 2004 - is sent back to wherever he wants - like to a time before he hears the numbers from Lenny.
Who does all of this returning?? Not a clue - could be Jacob - could be Blackie - could be an unseen as yet 3rd party who comes along - grabs them both by the scruff of the neck - bangs their heads together and tells the to stop screwing around with people's lives and to put their toys back.
That's what I think happens - maybe I should put this over in the theories section - or at least put a reference to it over there - but my brain hurts now ;D

Does this mean that Rose and Bernard are still in 1977? This has been said before (credit to Spinaltumor) but it makes more sense that the split in time happened at the same time of the incident. In order for any of this to make sense you have to eliminate all of the oceanic passengers from the equation. So that leaves just the initial Dharma members and the Others. In one time line (island time) Radzinsky gets his way and they drill into the pocket of energy causing them to push a button every 108 minutes to keep the energy at bay. Starting the cycle of the plane crashing and instead of the drill causing the release of energy it's the bomb that causes it. In the other time line (flash-sideways) Chang gets his way and stops the drill. Kills Radzinsky Realizes that this island is to powerful to mess around with. Evacuates the island, detonates Jughead in the tunnel (He asked Richard where it was) and sunk the island.

Good question regarding Rose and Bernard - they could still be back in 1977 - or in 2007/8 - and if they came forward with the other LOSTies - would they even know it - or care?
Based on what I said above - I have to assume they came forward into 2007/8 for them to be sent back to before they met Jacob.. Maybe Rose and Bernard are really the parents of Jacob and Blackie - yes that wa a very bad Black and White joke.
I can see things happening your way - at the Swan except for one thing - you can't eliminate the the Oceanic passengers - you would also have to leave out any of the freighter types - particularly Faraday - who would have to have been the one to have told Chang about what Jughead would do as far as just stopping "The Incident".
At least if I am reading what you said the right way.

I just take it that the island timeline is a loop. But something had to be different to start the loop in order for Oceanic 815 to crash. We know that even before Ben was shot by Sayid he still wanted to join the Others, so he still could of exucuted the Purge which wouldn't elimate the freighter because Widmore would of still got exiled and tring to get back to the island, so Faraday would still be present in the first iteration of the loop.
